The absurd mystery comedy centers around Harumi Kazuhito, a high school boy who is obsessed with reading books. One day, he is killed in the middle of a robbery—and resurrected as a dachshund dog. Unable to read in his new form, the hapless Kazuhito now belongs to Natsuno Kirihime, a sadistic girl who uses scissors like a weapon.

10,000 years in the future, the world has become a very different place; monsters roam the land freely, and people, although equiped with high tech weapons and cybernetic horses, live a humble life more suited to centuries past. The story focuses on a small hamlet plagued by monster attacks and living under the shadow of rule by Count Magnus Lee, a powerful vampire lord who has ruled the land for thousands of years. When a young girl is bitten by the Count and chosen as his current plaything, she seeks out help of a quiet wandering stranger, D. It so happens that D is one of the world`s best vampire hunters, and he takes it upon himself to cut through Magnus Lee`s many minions, and put an end to the Count`s rule.

The world is a dark, brooding place populated by humans, but ruled in reality by powerful beings known as the Darkstalkers, and there is constant conflict between them as they try to determine who is the most powerful of them all. Zombies, vampires, werewolves - all of them compete in contests of strength and sheer will to attain their own personal goals. All of this becomes moot when a race of Aztec robots called the Huitzil decide that humanity isn`t worth saving, and start waging war on the world, while in the sky, a solar god from outer space plots the conquest of Earth. And the Darkstalkers must become unwilling allies in order to save the world.

Cross Academy is an elite boarding school with two separate, isolated classes: the Day Class and the Night Class. On the surface, Yuuki Cross and Zero Kiryuu are prefects of the academy, and attempt to keep order between the students as classes rotate in the evenings. As the night class is full of utterly gorgeous elites, this can sometimes prove to be a bit difficult. It is completely necessary, however, as those "elites" are actually vampires. Yuuki and Zero act as guardians, protecting the secrets of the Night Class and the safety of the ignorant day class. As the adopted daughter of the academy's chairman, Yuuki takes her job with a serious and energetic attitude. It also allows her to interact with her secret crush and savior, the night class' dorm president, Kaname Kuran. Zero, on the other hand, has a deep-rooted hatred against vampires, and at times, does not hesitate to kill. Can vampires and humans co-exist, even in the strict setup of the Cross Academy? Only time will tell.

As a direct continuation of the first season, Zero comes back after his disappearance from the academy. Despite her relief, Yuuki, whose past is still shrouded in mystery, wonders what exactly happened to Zero during the separation. As Zero continues having the strange vision that appeared since the day he drank Kaname's blood, he visits the now awakened Maria Kurenai in an attempt to find answers. She only provides him with a cryptic answer that suggests who the true enemy really might be. In the meantime, vampires from the Supreme Vampire Council arrive at the academy in order to punish Zero with death for his sin of killing a pureblood. However, Kaname intervenes with the council's decision with not only the intention of saving Zero but with another purpose unbeknown to everyone around him.

Helping out with the quest is Kurogane, an exiled ninja from Japan Country who wishes to return to his world, the runaway magician, Fay, who desires to jump between each world never to return to his own and the white meat-bun shaped creature, Mokona.

In order to protect the humans from the vampires, the Vatican has to rely on other allies to counter the situation. The protagonist, Abel Nightroad, is a traveling priest from the Vatican and a crusnik, a vampire that drinks the blood of vampires. He is a member of the "Ax", a special operations group led by Cardinal Catherina Sforza. He encounters a young girl called Esther, who decides to go with him to Rome and train at the Vatican. Soon after he meets her, the order of Rozencreuz, led by Abel's twin, Cain, tries to continue the war so they can rule the world. It's up to Abel and the AX to try and stop them.
